There are several great tips and tricks about working with Munnys in the Kid Robot forums. One of the most valuable resources is the "New to cusomizing - FAQ"

One of the first things that is always recommended when starting a project is to wash your toy. The toys tend to pick up grease and oil during the manufacturing and shipping process and you want to remove that before you start adding modeling clays and/or painting.

Another thing that I wanted to do was mark the center of the Munny so that I could have a reference point throughout the project. I did that by taking a compass and drawing an arc from either side of the Munny head (at the same latitude). The middle is more or less where the arcs cross (assuming the compass was placed in nearly the same spot on opposite sides of the head). This does not have to be absolutely perfect but it should be close. You could even 'eyeball' it, but either way it helps to mark the center line.
